Kenai, Denahi and Sitka are 3 brothers who live in the Ice Age Universe. They have lots of rediculous antics along with their friend Boss Wolf, who was revived by The Soothsayer after his death. But now, Kenai is up for the manhood ceremony given to him by the Great Spirits that posess great light power and live at Spirit Mountain. The charmen woman of the village, Tenana, and the Soothsayer give him the Bear of Love. Denahi ridicules this, and picks on him about it. But after their food supply is stolen by a bear, Kenai gets angered, and attacks the bear. The 3 brothers and the wolf had a big fight until Sitka cracks the ice. He and the bear plunge down into the pond below. The bear survives, but Sitka doesn't make it.
Blaming the bear for Sitka's death, Kenai and Boss Wolf attempt to kill it. Denahi tries to talk them out of it, but they leave. Kenai abandons his totem, and leaves off with Boss Wolf to kill the bear. Denahi follows them so he can stop them, and Sitka's spirit is forced to help them, along with Master Oogway. Meanwhile, The Shell Lodge Squad has entered the Ice Age Universe for a camping trip. Most of the Lodge enjoy the snow while Joe is wee-weed about it. Later they smell a geyser. They think it's perfect for a bath until they realize that the geyser is contaminated and way too hot for them to handle. They also find a refrigerator sitting out in the middle of nowhere full of eggs. They use the eggs to bake an egg buffet, much to Joe's dismay. Later, the gang decide to climb up a mountain, where Tai and Matt have an arguement about whether doing it or not. They decide to do it anyway.
Meanwhile, Kenai and Boss Wolf have located the bear, and chase it to a ledge. Denahi continues following them, but is too late to stop them when Kenai finally kills the bear. Shifu senses this, and the Lodge gets VERY determined to climb the mountain. They finally reach the top where they find Boss Wolf alive. Then Kairi starts to have a vision after seeing the mark on Boss Wolf. Boss Wolf is impressed after seeing Kairi alive. He then retreats to Lord Shen. After a talk, they find Kenai and the dead bear. Suddenly, the Great Spirits glow around the top of the mountain with Denahi trying his best to climb up the mountain. The Shell Lodge watches as Sitka and Master Oogway's spirits bring the dead bear up to the sky, and they transform Kenai into a bear. Then the Spirits leave. The Lodge is so impressed by what had just happened, and they recognize what they saw was The Great Spirits. Then the Lodge leaves when Denahi makes it to the top. He finds Kenai's clothes, and find Kenai as a bear, causing him to think that the bear had killed him. Kenai is dazed off by the effects of the transformation, and a bolt of lightning sends him plunging down into the river below. Denahi, on the other hand, is about to turn to the dark side. Fagin uses his dark power to speak in Denahi's head and make him think he's his Spirit Guide. He urges Denahi to kill Kenai and get his revenge, and turn him into a dark Villain Leaguer.
Meanwhile, Boss Wolf tells Shen about Kairi, and Lord Shen orders him to find her, and bring her to him. That morning, Kenai wakes up with Tenana tending to him. Kenai tries to explain what happened, but since he is now a bear, he only speaks bear. He soon discovers this, and freaks out. Tenana calms him, and tells him to redeem himself by taking it up with his brother's spirit at Spirit Mountain. Then he meets the Shell Lodgers, who are talking about Lord Shen's origins. Kenai is amazed that they are capable of speech, and he soon realizes that he can understand animals. He meets Rutt and Tuke, two future members of the Jungle Crew, who are somewhat dim-witted, and doesn't understand Kenai telling them about his problem. Later, Kenai gets caught in a trap. When he tries to make it out, he meets a bear cub named Koda. They make a deal that Kenai would take Koda to a Salmon Run area if he can get him out of the trap. Even though Kenai doesn't believe he can do it, Koda actually manages to get him out of the trap. But Koda smells Denahi nearby, and runs. Denahi and Boss Wolf find him, and Kenai is unable to tell him it's him, and Denahi attacks him. While Kenai retreats into a glacier, the Shell Lodgers follow persuit of Boss Wolf, and soon end up in combat with his wolf army. They beat them, but they get away. After the threat is over, they head back to the glacier.
Kenai and Koda manage to avoid Denahi, and they are relieved. Kenai breaks his promise on taking Koda to the Salmon Run, and tries to move on. Then Koda asks him if he can do it because he needs to get there after being separated from his mother. Kenai refuses, but when Koda says that The Spirit Mountain is right next door on the Salmon Run area, he accepts. They get some shut-eye, and the Lodge makes it back, and is relieved that the two bears are okay. They introduce themselves off-camera, and they too get some rest. The next morning, Rutt and Tuke are fired up for breakfast, and they go for it. Nearby, at the glacier, Denahi, Boss Wolf, and the wolves make it back, and attempt to check the place for the gang. The Lodge manages to make it out without being spotted, and they move on for Spirit Mountain. Denahi and the wolves spot Rutt and Tuke. Tuke runs after trying to warn Rutt, but he refuses because he gets cramps while running while still digesting. Then he spots Denahi and the wolves, and panics, runs, and gets a cramp.
The Lodge, Kenai and Koda begin their long trip, and it gets bruisey at first, but it gets a lot nicer later on. Then they run into Rutt and Tuke again, who says there was a hunter and some wolves after them, and that they should let Kenai protect them. They say they lost the hunter already, but they learn that they left tracks. The Lodge tries to find a new method of transportation that doesn't leave tracks besides the flying van, which would be the first thing the bad guys would expect. Then Colonel Hathi arrives with a few mammoths, and Mr. Dodo stops them. He asks if they can give them a lift, but they refuse. But when Winfred, Hathi's wife talks him into it. They ride off, and Koda explains he knows about the Great Spirts, and he enjoys having a brother at his side.
The next day, the gang gets lost, and get off the mammoths and elephants. Rutt and Tuke are both unable to get off the mammoth and resume riding it. Kenai and Koda argue after losing their trail, and they both lose it, and separate. But then they come across cave drawings. They witness lots of animal drawings, and one drawing of Lord Shen. Patrick criticizes the drawing, while Kairi recognizes it as Lord Shen. She remembers a few clues to her past with him, and she and the Lodge leave. After being entertained by 2 airheaded goats yelling 'SHADDAP!' to their own echoes, Koda recognizes where they are, and notices the Salmon Run isn't too far away. But he also points out that they should go through a geothermal wasteland. They get lost for a while, and soon encounter Denahi and the wolves again. Kairi is snatched by the wolves, but Biomon digiballs to Birdramon, and attacks the wolves. After taking a few hits of Shen's cannons, Birdramon uses her super attack on them, and saves Kairi. The gang retreat over a log bridge, but Denahi collapses it, and it begins to fall. But Kenai manages to get to the other side safely. Denahi is enraged, and after thinking about Kenai, and Fagin urging him to continue his mission, he jumps off the ledge to go after Kenai. He clings onto the log, but the log falls off, and Denahi falls down into the river below. Meanwhile, during the fight, Kaa crashes out of reach of the Shell Lodge, and winds up getting captured by the wolves.
Meanwhile, Lord Shen is waiting for Kairi, until instead, he finds out his wolves have captured a member of The Lodge. Shen orders him to bring Kaa to him so that they can have a little talk. Elsewhere, Koda is confused about Kenai's words about bears being killers, and he says that humans are the real killers, and Kenai doesn't really know what to say. Suddenly, Kowalski discovers Kaa's absence, and they are prepared to confront Lord Shen again. Back at Shen's base, The gorillas bring Kaa to Shen, and they talk. Kaa tells Shen that his team is just a gang of misfits that are just protecting Kairi like a family since their mission at Devil's Bayou. So Shen tells Kaa to tell Kairi to go to Spirit Mountain where she will find Shen, and he sets him free.
Meanwhile, The Lodge has finally made it to the Salmon Run area, and Kenai is horrified by the bears and screams like a banshee. The Lodge meets up with Kaa again, and Kenai is about to leave until the local bears encourage him to stay for a while. He, Koda, and the Lodge enjoy the party until things get bleak for Kenai. During a game, Koda explains to his friends about watching his mother battle a hunter and a mean wolf. Kenai listens in horror as Koda continued his story, and he suddenly realizes that the bear he killed turned out to be Koda's mother. He panics, and runs off. The Lodge thinks that they know what his problem is, and that they needed to find the Penguins, which happened to be lost in a world of fish.
Hours later, Koda and the Lodge find Kenai and ask him what was wrong with him, and Kenai decides to tell the truth. The Lodge leaves the two bears alone for a while, and Kenai explains to Koda everything he did wrong. Koda gets heartbroken, and runs off in sadness. With a very guilty Kenai off to continue his Spirit Mountain journey by himself, Po tells the Lodge that later in the moisode, he saw the Chronticler on Boss Wolf's arm saying that Lord Shen is not all bad. The Lodge is now determined to make sure what's going on, they leave Kaa in charge of watching Koda and Kairi, and they try to get the local bears to agree to look after them before confronting Shen again.
Meanwhile, Shen is all fired up to meet up with Kairi again, and he tells the Soothsayer to tell Kairi everything she needs to know. Meanwhile, Sitka's spirit leads Denahi and his evil Leaguer conscience to Spirit Mountain so that there could be a chance to cure him from darkness. Denahi follows him, and they head for Spirit Mountain. Elsewhere, Rutt and Tuke arrive with Rutt having one of his antlers broken off, and the two brothers have an arguement, and find Koda, Kairi and Kaa sitting in the middle of nowhere. Koda is still saddened about the death of his mother, and overhears Rutt and Tuke talking to each other about brotherhood, and they get even with each other, making Koda feel forgiving to Kenai. Kairi insists that they head for Spirit Mountain, which Koda offers to lead Kairi to the mountain while leaving Kaa to cover them. At the mountain, the Soothsayer appears and reminds Kairi that before Lord Shen was the evil bird he was in the movie, he was living in peace at Radient Garden with Kairi as his adopted grandchild. But when Lord Cobra had discovered Shen's gentle side, he destroyed Radient Garden with the help of the Firebird from Fantasia 2000. Luckily, Mickey Mouse came to defend Kairi even though he knew he was no match for the Firebird. As the Firebird tried to kill him, Lord Shen fired his cannons at it, defeating it. Mickey Mouse retreats while Kairi is taken somewhere safe, and Lord Cobra erases Lord Shen's memory of Radient Garden and Kairi. Soothsayer reminds her that what she chooses to be in the future is what matters. So, realizing her true destiny, Kairi gets her own Keyblade, and decides to fight herself.
Meanwhile, The Shell Lodge meets up with Kaa again, and finds Koda and Kairi gone. After Tigress beats the truth out of Kaa, he says that Lord Shen was not entirely evil, that he had adopted Kairi when her biological parents died, and that they must head to Spirit Mountain to meet up with Lord Shen after helping Kenai. The Lodge races their way to the mountain, and Lord Shen is entirely prepared to see Kairi again.
Meanwhile, Kenai is shivering cold after a very long journey up the mountain, and calls for Sitka. Then he sees a shape that looks like Sitka's eagle, but it appears to be Denahi. Suddenly, a horrid dark Heartless shaped like Fagin formed by the combination of the magical power flowing in the Mountain top, and Denahi's rage and hatred forms, and threatens Kenai that he is free inside the Spirit's territory, and plans to wipe out all light and conquest eternal darkness when Denahi kills him. But then Kairi appears and smacks Shadow Fagin off in the distance. Denahi and Kenai wrestle, and fall off a ledge, landing on the ground below. Shadow Fagin tortures Kairi by bringing up her past in vain. Just as Denahi tries to kill Kenai, Kairi stops him with help from Koda. That's when the Shell Lodgers appear, and discover the deadly Fagin Heartless, which comments Cynder abandoning Malefor after her de-corruption. The Lodge strikes at Shadow Fagin with everything they got, but Shadow Fagin unleashes a powerful fireball, weakening most of the Lodge.
Po stands up to Shadow Fagin by using inner peace to catch his fireballs, and ricochet them all over the place like tennis balls. Then Po catches one more fireball, charges it up, and strikes Shadow Fagin with it. After Po talks to him about choosing his destiny, Shadow Fagin decides to kill him using his razor-bladed feathers, and nearly succeeds until Kairi and Sitka use their combined light power to cure Denahi from his darkness. With no host to feed off of, Shadow Fagin attempts to kill the Lodge with another fireball until Spyro uses his ultimate attack to defeat him. After Shadow Fagin is defeated, Sitka converts Kenai into a man again, aside from the nudity.
After the triumph, Lord Shen appears, and delivers a performance of Be Prepared. Even though the Lodge is intrigued, they intend to turn him in. Shen tells the gang that he was just a cast-away from the darkness, and Kairi returns the lucky necklace she got from him a long time ago to Shen. Shen apologizes for everything he had done wrong, and hopes that his parents can rest in peace knowing he has changed his ways. Kenai meets up with Koda again, and claims that he needs to take care of him. Boss Wolf decides that he goes back to his life as a bear, and everything goes back to normal. Koda meets up with his mother's spirit, and Lord Shen meets up with his parents' spirits.
Kenai had finally redeemed himself, and had even proven himself a man. He learns that love is very powerful, and goes on to live with Koda and the other bears, and Lord Shen is made the official general of the Shell Lodge Squad, and decrees that production of his cannons are not allowed unless necessary. Before they leave the Ice Age Universe, Viper wonders to Hiss what it would be like to have kids...

- This is the first project where the shell louge squad just simply chill out, as in this will be the first project where the villain leage will not cause trouble, as in, they won't be in this at all. as requested by Yru17 in exchange for making this project. But the Shell Louge Squad still has to be wary of a self-corrupted Denahi who has been mind-controlled by the Villain League from behind the scenes. Even though the villain league themselves won't be in this film, their handywork will still be present.
